Chasing a 173-run target, South Africa reached home in the last over with four wickets in hand.
Fatima Sana (3-27) was the pick of the Pakistan bowlers.
Earlier, after being asked to bat, Pakistan posted 172-5. Nida Dar top-scored with 75 off just 37 balls. Her knock included eight fours and three sixes.
Dar reached fifty in just 20 balls which is the fastest in Pakistan women's cricket and second fastest in women’s international cricket after New Zealand’s Sophie Devine scored a fifty in 18 balls against India in 2005 in Bangalore.
Dar added 106 runs for the third wicket with Bismah Maroof (37 off 37).
Aliya Riaz contributed with a quick-fire 35* off 17.
For South Africa, Shabnim Ismail finished with 2-22.
Lee was declared the player of the match.
The fifth and the final match of the series will be played on Thursday at the same venue.
